After the events of the graphic novel Tower or Babel, Superman doesn't trust Batman. Of course, Batman never trusted the league to begin with. They even explored this story arc in the Justice League Unlimited animated series. The Project Cadmus rationale was to defend earth from the Justice League, in case it ever went rogue, and Batman understood why they felt that way.
